Going back through my partial adaptation of Paradise Lost and correcting any overlooked errors. The characters for God and Jesus are referred to as the Father and the Son throughout the script. Question: should it be "The Father" and "The Son" or "the Father" and "the Son" in the action portions?

Hello. It depends. Are your characters' names The Father and The Son or just Father and Son? If your characters' names are The Father and The Son, then you should capitalize the. For example, "The Father and The Son go to the store to buy some milk." If this is not the name of the characters, and you are just referring to them as the father and the son in a more general sense, then neither should be capitalized. For example, "God mixes his blood with Jesus' blood; the father and son become one. " If your characters' names are Father and Son, then just refer to them by their names as Father and Son. For example, "Father takes Son by the hand and leads him to the cross." Hope this helps.

As long as it is clear. Just satisfy yourself that it is clear to the reader.
Yeah, as long as you can make the reader "get it" you are good.
